We will be in Marseille one day on a ship. We want to see Aix. Where do we catch the bus from the port to the train station? Is it better to take a bus all the way to Aix? Is the bus station in Aix close to the town center?

I nix the bus idea. It will take too long. Look at taking the train instead. From Marseille to Aix, it will be a little over an hour and cost you less than 15 euro.

Only two possibilities to see Aix bus or taxi.
There are no trains for the moment due to works on the line until december !
Bus station is close to the train station St Charles. Buses every 10 mns and about 30 mns to go to Aix ( be careful sometimes the traffic jam can be awfull )
Uselly there are shuttle buses between the cruise ship to the vieux port, from there catch the subway station vieux port to the station St Charles you will be arrive inside the train station and outside of it you will see the bus station or walk along the canebiere street, then turn left boulevard d%26#39;athènes and the train and bus station is at the end
There is another solution which is to rent a car but I think in your case it won%26#39;t be easy
In Aix the bus station is very close to the historic center, 10 minutes walking.

I%26#39;ll be in Aix on the 20th of May. Travelling North only to Lyon. Should I anticipate any problems using the train?

No because it is not the same line.
to go to Lyon you will probably use the TGV, high speed train, between Aix and Marseille it is a TER regional train.
So no problem

How about if we take the the train from Marseille to the Aix TGV station, then take a bus from there to the town center?

Theoretically you could but TGV trains are not that frequent so you would have to count on one being available when you wanted to travel. You really are better off with the bus from St Charles station I think. Or if a TGV is due to leave when you get to the station, you could take it. Someone else will have to advise you on how easy it is to just turn up at the station and buy a ticket for the next TGV - I%26#39;ve never done this.
You can get the metro to St Charles station from the port.
